You can still hear the effect in the very beginning "I'm off the deep end, watch as I dive in", even though she's clearly on key because: the vibrato has been completely flattened, unnaturally so, (all voices have some natural vibrato and variation when you sing) and the change between notes is near instant, something the human voice is not capable of actually doing. Autotune can actually be used more subtly so that it's mostly undetectable to fix a note here and there when it's sightly off, it's just become famous for the way it can be used to manipulate the voice to unnatural extremes. I suspect there's still some manual pitch tuning in Shallow regardless as it's just become industry standard to have pitch corrected vocals, but very subtly done.
