It's not that a song written about the black civil rights movement would be out of place as a protest song at his inauguration, just Strange Fruit specifically. It seems like an odd choice because the lyrics are so explicitly about lynchings, which isn't an issue in which Donald or his followers can be tied to. If you want specifically black civil rights songs that would work you, then any of Odetta's covers of Dylan songs like Oh Freedom, Blowin In The Wind, or The Times Are A-Changing would fit the bill, Nina Simone's Go Limp, Mississippi Goddamn, or To Be Young Gifted and Black would work, Mahali Jackson's We Shall Overcome would work. I really wish she had just gone for it if she was genuinely asked and not made any requests and had went and sung this or another protest song, it could have gone down rather awkwardly or I genuinely it could have become a massive moment in music history. Like imagine she did it unannounced and completely shocked the audience and trump, it would be like the singing equivalent of Katniss shooting Presedent coin, the controversy would be incredible.
