Thought I’d share my plot idea/theory for the movie

The film will be set after Secret Wars, where the world's view of superheroes has become quite soured after superheroes essentially caused incursions, an apocalypse and entire reality to be rewritten. Metzger will be working with the government in secret to create the Sentinel programme and want to capture and experiment on super powered individuals. Xavier discovers Jean and takes her in to the mansion where he is housing other individuals with powers who are being outcast by society after Secret Wars and the changing public perception of supers.

 

He is teaching them to control their abilities in secret, while elsewhere Mr Sinister (under the alias of Nathanial Milbury) is doing the same at the State Home of Foundlings, except he is secretly studying and experimenting on them for their DNA so he can create the "perfect specimen" of the next stage in evolution. He is helped by Emma Frost a telepath who is a teacher at the Orphanage and an orphan called Scott Summers who has concussive blasts. Scott has been at the orphanage since he was a young child when his whole family died in a plane crash and unbeknownst to him, Milbury has been using his DNA as part of his experiments too.

 

One day Jean discovers she has ended up creating a psychic connection to Scott (the details can be sorted out somehow — maybe it was an after effect of Metzger's experiments on her that turned her powers up), she communicates with him from afar and develops feelings for him. 

 

Eventually Scott discovers the experiments and the true purpose of the State Home, Sinister captures him, when he is in trouble Jean senses it through her connection she then vows to go to him and save him — she gets captured after Sinister reveals his true plan and how he knew about their connection along with how he believes Jean and Scott's DNA could make the "perfect specimen", after finding out she's left and her sending out a psychic call for help, her fellow students decide to come to her rescue.

 

They arrive and use their powers to battle Sinister and his minions, Emma has a change of heart and frees Scott and Jean, helping them escape along with the rest of the team. Sinister is revealed to have managed to harvest some of their DNA, enough to make a clone but not enough to make a new specimen. (This is a Madelyne setup). Emma joins Xavier's School as a teacher, along with Scott as a student.

 

The news is flooded with anti-mutant sentiment and after showing they can work together as a team, and having trained their powers, Xavier reveals the lower levels of the mansion to them including the danger room and some uniforms (the Grant Morrison run ones) and proposes they train to help fulfil his dream and help other mutants, thus forming the X-Men.

 

Post-Credit scene: Shown from the back — Magneto uses his powers to levitate his helmet towards him and places it on whilst he watches anti-mutant protest on television with a newspaper on his desk with an article about Charles opening a school for mutants to train and control their powers.
