On iTunes it should have the 'Complete my album' option when you own songs from the same album  I remember them messing up during Born This Way but to compensate they gave out song credits in place of the pre-order tracks that were bought separately  Like I remember getting 4 song credits (so I could choose any 4 songs on iTunes and get them for free) because Born This Way and Judas and The Edge of Glory and Hair weren't matching up to the album itself when it was released

Yes, this is what I mean.  Thank you for clearing it out, It's hard to explain. I wonder how they will be able to fix in the future. It's been like that since iTunes first came out.

If you play the song on Apple Music I believe it does not affect the charts, only spotify does streaming-wise (Although I might be wrong)
